'Mothership' is the non-meteorological word for the whole thunderstorm. For example, in the plains in the US, if a supercell forms, you can call it the Mothership.
The wall cloud is a part of the supercell that descends below the thunder that - if correct conditions - a tornado will form beneath coming down from the wall cloud

In this picture, the 'Mothership is the whole cloud and the wall cloud is labeled at the bottom.
